Marcus Tudgay's brace put the Owls 2-0 up but QPR's Dexter Blackstock hit back with his own double in the second half, both times converting Lee Cook crosses.
But MacLean kept his nerve from the spot after being brought down by Rangers goalkeeper Paul Jones.
Before the match, about 300 Owls fans staged a protest against chairman Dave Allen's dismissal of Paul Sturrock.
